I have to restart my game each time this happens then immediately delete or move a weapon into my backpack in order to alleviate the “weapon stash” full issue. Same goes for keys. Just ensure they’re below max before adjusting missions and you’ll be fine. Terrible bug though.

I ran into this and the only reasoning I found was that I was using a blueprint for a gun that I didn’t have the base gun unlocked. I still get this bug even with the gun unlocked. Open your menu and stow the gun you have and then re-equip the gun. (This should move it to your second slot) Find a gun on the ground and stow it. I've noticed the bug ALWAYS overrides the primary slot with the secondary slot, replacing primary slot weapon with secondary and erasing the primary weapon. This never changes.
